B Bernstein's indexed work centers on how chromatin state and gene regulation shape developmental and disease biology. Early first-author contributions include a bivalent chromatin structure marking key developmental genes in embryonic stem cells, which helped frame how poised regulatory states are established, and genome-wide chromatin-state maps in pluripotent and lineage-committed cells, extended later to chromatin state dynamics across nine human cell types. As senior author, Bernstein also applied single-cell approaches to tumor architecture, notably single-cell RNA-seq revealing intratumoral heterogeneity in primary glioblastoma and transcriptomic dissection of primary and metastatic tumor ecosystems in head and neck cancer. Beyond these lead-author works, Bernstein contributed as a middle author to model-based analysis of ChIP-seq (MACS), a widely used peak-calling method, and to the integrated ENCODE encyclopedia of DNA elements, alongside consortium-scale epigenome mapping. Collaborations reflected in this record include Bing Ren and Christoph Bock on chromatin and epigenome analysis. No software, datasets, patents, or grants are separately indexed beyond these publications. Taken together, the arc runs from foundational chromatin-state mapping through single-cell tumor profiling, consistently linking regulatory genomics to cancer and development.
